Interviews with the actor reveal that this was supposed to indicate a telepathic connection with the Enterprise, and he has a backstory in some comics that I haven't read, but we have no information in the movies. Star Trek Beyond had a more visibly alien character that supposedly had a similar implant we never got to see, FWIW, so maybe it isn't an uncommon procedure.
